You could try cranking up the size of the read buffer for the board (see 
the comedi_config man page, or there are also some comedilib functions for 
adjusting the buffer size).  The board goes up to pretty high speeds, way 
too fast for the default buffer size.  Although, really it should give an 
error when the buffer overruns.  You might also try using the cmd demo 
program to test the waveform analog input.
